I want to take some of the old Tomy zoids, and put ball joints in them... I've seen tons of people do it, but where do the ball joints come from, and how do you put them in?

I found some tutorials and info, suggesting to get joints from bionicles, does anyone know which ball joints fit which cups? I really know nothing about bionicles, lol. Are they all a standard size? or are there differences?

All Bionicle joints are standard, which makes them easy to use. I use a variety of joints in my customs depending on the needed size/strength:
BLOX These are the smallest I use, and I use them rarely. I tend to favor these for small wrists, necks, etc. They are hard to work with outside of actual Blox parts and they don't tend to like common model adhesives.
ASOBLOCKS I found these at a small store in Seattle, but you can buy them straight from Japan through sources like eBay. They are slightly larger than Blox and tons stronger. They are also more expensive these days, but I would highly recommend them. They are good for small and even some medium sized parts. Again, they can be tricky with adhesives.
BIONICLE/HERO FACTORY These are good medium sized joints with a fair bit of strength. They tend to be more "ball and clip" than ball and socket. IMO the original line of Bionicle had superior aesthetic parts with better details... the Hero Factory line has some decent armor pieces but the structures are repetitive and uninspired. In general the plastic is compatible with many model glues.
STRUXX This line from Mega Bloks was discontinued a few years back but if you can find them, GET THEM! The true ball and socket joints are quite large and very strong... I use them for my largest builds. They tend to shrug off model cement so I use LocTite or epoxies with them, but the tangs on each piece of the joint can also be secured with small screws in some cases.
